Adults of Pomacentrus saksonoi inhabit semi-open and muddy substrates with secluded coral outcrops or rubble, where the perches can be observed solitary or in loose groups.
Pomacentrus saksonoi is endemic only around the Seribu Islands in the Java Sea and in northern Sulawesi around the Sangihe Islands.
